The one on your profile doesn't count how many doubles or multis you have.
For example, you have 3 Torchics, only 1 will be counted for the profile and 3 for the stats.

Basically, the one on your profile is like a Pokedex. It just shows how many of all the Pokemons you have captured but doesn't count how many of a single Pokemon did you capture.
